この研究では、icSHAPEと呼ばれる約５年前に発表された方法を用いて、細胞中に存在するRNAの２次元構造を決めている。RNAはステムループと呼ばれる相補的二重鎖構造とその間の一本鎖構造が入り混じった構築をとるが、icSHAPでは細胞内のRNAの一本鎖部分にNAI-N3と呼ばれる化合物でラベルを入れ、細胞外に取り出してからビオチンへと変換、この位置で逆転写酵素の転写が止まることを利用して、一種のchain terminationのような過程で発生する逆転写されたDNA配列を読み取ると、RNAの１本鎖部分と２本鎖部分がマッピングできるという原理を用いている。

原理はわかるが、データから正確にRNAの２次構造を再構成するには、ソフトウエアだけでなくインフォーマティックスの能力が必要だろう。この研究では他にも多くのインフォーマティックスが駆使されており、能力の高さを窺わせる。また、細胞内だけでなく、細胞内から回収したRNAに試験管内で構造化させて比べるという念の入れようだ。いずれにせよ、CoV-２全長及び、派生した翻訳に関わる部分RNAの全２次元構造が決定された。

このような研究はこれまで発表されたことがないとすると、いくら複雑だといっても今ようやく発表されたということは、ほとんどチャレンジしようという研究室がなかったのではと推察する。

では、このように構造が明らかになって何がわかるのか？

• コロナウイルス共通の構造が明らかになり、ウイルス進化を考える上で、重要な情報となる。
• 全長から翻訳のために派生した部分RNA構造と、翻訳の効率の相関が明らかになった。
• 二重鎖構造を取らないRNA部分が明らかになり、アンチセンスRNAを設計しやすくなった。
• ウイルスRNAに結合するホスト分子をインフォーマティックスで４２種類予想することができた。またこの予想に基づき合成したタンパク質の多くは、ウイルスRNAに結合した。このうちの一部は、薬剤によりRNAとの結合を阻害することで、ウイルスの増殖を抑えることができた。
• 構造化されたウイルスRNAの活性には構造をほどくヘリカーゼが必要だが、ウイルス自体のヘリカーゼ以外に、ホスト側のDDX42をハイジャックして使っていることがわかった。このヘリカーゼは、ガンに用いられているnilotinibやsorafenibのようなキナーゼ阻害剤によりATP結合が阻害されるが、実際ウイルスの増殖をこれらの薬剤で抑えることができる。
